I believe you are suffering from the bluetooth connection being lost or interrupted - as I found. Basically, as 2nyRiggz suggested, try resetting the controller (using the small button on the back of the controller - use a paper clip). I leave the PS3 on pretty much all the time. I have the recent 40GB PS3 and I have the Nyko BlueWave remote dongle plugged in.
